Datamart SQL Queries
If you utilize Datamart, data is no longer fresh, but be imported from original datasource to sit inside Datamart waiting. Why would you try to use Direct Query in this scenario, but not import from a prepared table transform inside Datamart or within Power BI Desktop?
Regarding your question, you can only find the option for Direct Query but no option for the advanced options to ingest SQL query from the very begining, but a walk a bit further (I believe Datamart will have it eventually)
from Power BI Desktop > Datahub > Datamart > Connect to SQL Endpoint > Navigator >
Then go to Power Query Editor, edit the Source where you should see this button next to
Click to edit Source, so you could see
