The only way to fix it has been to revert to the previous version of Power BI Desktop.

It implies that Power BI has separated schema syncing and data refresh behaviors more explicitly. It appears the UI now sometimes shows only the schema option (or defaults to schema), depending on how the table was created or what type (DirectQuery / DAX).
